And a long tail, which she left fly;

"one eye" denotes the eye where the thread goes through
"long tail" denotes the thread
"left a bit of her tail behind" means that when mother twitchett goes through the cloth, the thread stays in there.
Consequently, the required answer to this riddle is "a needle and thread"
