aue, (a New Zealand-English word) is an interjection expressing pain, distress, or astonishment. It is a three-letter word of three syllables [a-oo-ə] (though the vowels almost blend into one with a sound similar to "ow").

For a three-letter word where the three syllables are more distinct, there is the noun ABC [ay-bee-see], defined as "the rudiments of a subject, especially reading and writing; (in UK) the alphabet".

Of course letters themselves are also deemed words by some sources. The word W [də-bəl-yoo], meaning something in the shape of the letter W, is a one-letter word of three-syllables.
